Between Bruges and Ghent then Ghent anytime. One day in Bruges is plenty, whereas Ghent has more to offer IMHO.

As pointed out before, you can easily travel by train between the cities. Brussels has really cheap hotels on Fri and Sat nights, maybe that will help? Also, Antwerp is a really nice city to visit if you wanted to add a fourth.
