It can happen. In my experience, IHG hotels are the worst at mis-coding stays. Award stays that end up as non-qualifying etc. Sometimes one ends up with a load of points from a free night certificate coded improperly so you win some, you lose some. Contact customer service and I'm pretty sure they'll add the second qualifying night.
