You're best option is to fly into EWR. You can take the train directly from the airport to Penn Station (NYP). From NYP, Amtrak offers frequent Empire Service to Albany.

Currently, flying into JFK or LGA would require a shuttle or taxi to NYP, which is not quite as streamlined as the EWR air-train option.
