From what I can see all of the flights were operated as code share.
That will be the issue.
Flying a flight marketed (codeshare) by 1 airline, operated by 2nd airline and crediting the ff miles to a 3rd airlines freq flyer program is always problematic. Usually only works if all 3 are in one alliance (Star, Oneworld or Skyteam). Often the ffp t&c’s expressly state no freq flyer miles on non alliance codeshares. Conversably some ffp allow miles to be earned from non partner codeshares. For example flying QF codeshares (marketed) on EK aircraft are OK to credit miles to the BA & AA ffp.
