Andaz is very close to both Tokyo and Shinagawa stations. Shinjuku is a bit further. So if you wanted to use a taxi Tokyo would likely be the best bet.

We arrived at Shinagawa via Shinkansen from Fukuoka and took the train to Shimbashi Station and the metro to Toranomon station. It's then 3 blocks to walk.

We left via the NEX Express at the Tokyo Station (so this works in reverse) and again used trains to get there, only because it was free (we had pass) though Taxi seems popular, again Subway is an option but you will have to transfer lines (no transfer cost) and it will cost about 150 yen. We did do this to travel to and from Tokyo Station from the Andaz.

Shinjuku is twice the distance from Andaz that Tokyo is.

Subways are super cheap. You can get a card (works for every line trains and subways) but not until you are there. Our Passmo cards from 2 years ago still worked (they last until not used for 10 years). It cost ~150 yen to go from the Andaz to Shinjuku (just over a dollar)

JR Rail pass MUST be bought ahead of time and is not valid on the subways or non JR Trains. We paid about 600 for a 2 week green pass each, and used it for over 1200 worth of shinkansen and train travel.
