Meant to include earlier this earlier -- the garage shared between the hotel, Prudential Center, and probably some office buildings/paid parking has always seemed completely safe. It's staffed 24x7 and well secured, as far as I can tell. However, it's a bit on the pricey side ($20-30/day I think). But it does give you direct access into the hotel lobby, which as others have mentioned, is on the second floor of both the garage and the hotel.
I remember passing it when they were building it, isn't the new Hotel Indigo across the street from it too? That is high for the parking, the EWR Marriott was like 12 a day if I remember correctly (I remember the machine in the lobby gives you back Susan B's instead of paper dollars and I had a LOT of them
