After all, API is sent to the destination country to alert that country to the identity of the aircraft-load of undesirables that the airline's about to transport there. And the airline will want to check that passport for entry eligibility as well.
Exactly.

When my wife travels to her home country - it's her 'home' passport she uses on the way out and the UK passport on the way back.

The exit is recorded (such as it is) with the 'home' passport details and she simply re-enters on the UK passport.
