If it's a flight that involves a US leg, I always use my US passport, as you can't use anything else if you're a US citizen. If it doesn't involve a US leg, I use my Swiss one.

Even with the US passport in my booking, I've never had any problems with entering the UK or Ireland with my Swiss passport. I just go through the e-gates at LHR.
