As previously stated, within *A, upgrades typically book into a non-earning fare class, but should accrue based on the underlying economy fare.
The Copa upgrade you reference almost certainly booked into Z, which is also a non-earning fare class. Same deal as the Avianca ticket you're now complaining about.
