Edit - This flight isn't enough to reach elite or MVP so I am only concerned with mileage today
1. Upgrades result in U class which doesn't provide any bonus miles. Additionally, you can't credit to your AA number after using your AS status to get upgraded. If you want to credit to AA you'd have to give up the upgrade.

2. No bonus

2a. Ask a person at a desk maybe? I've never tried.
