I had a similar situation a few months ago flying JAX-ORD-FRA-TLL where I used $$ and points to upgrade the flights to FRA. The initial flight JAX-ORD had MX issues and I got rebooked JAX-EWR-FRA with my upgrades in place but into PN whatever that is.
