Yes, IME adding the AY+ number to the booking usually makes the whole trip appear in AY MMB. They also usually manages to add the booking reference of the operating airline. They also usually add a link to operating airline.
I think the "seeing 2-3 trips" happens first after you have done something to the booking on the operating airlines' page. I assume it is a bug. The operating airline sends the flight they "own" into ammadeus with their booking ref, and AY fails to recognize it as the same booking.
To show the world what this looks like, here is an example of that:
One trip is now two trips, and the segment HEL-SIN is now "missing". And clicking on the second booking code will end up in a general AY error.
Imagine how long this thread will be if that would happen to OP.
