Mostly the best way to manage seat assignment is via the operating carrier.

However with AA and BA mixed ticketing and travel, if you know the PNR on one, you can often get the PNR for the other or a link on the booking website to manage seating.

For an AA ticket (begins 001) you can call AA and ask for the BA PNR for the BA flights, or try entering the AA PNR in the BA MMB page under "I made a travel agency reservation" and see if it works. Either way you can then manage the seating, FF number, passport info etc for the BA flights. It's easy.
