If BAEC did book the non-BA metal flights on the same 241 booking (including the same PNR) as one ticket then something has changed recently and you are the first.

While you may find a sympathetic agent (and it sounds like you did), the actual oft-stated BAEC rule is the offline(phone) is only supposed to be waived if what you are trying to do can be done online but you are currently unable to do so because of a problem with ba.com. If there is no online functionality for what you are trying to do then the fee is supposed to be charged.

that you were calling to add the return flights to 241 outbound you had already booked. In that case, there is no phone fee to add the return provided the return was not bookable (too far in the future) when the outbound booking was made.
