I was advised to do just that once when I wanted to drop the last segment of my award ticket (intra-Europe international on partner flights) after checking in. Agent said it was more risky to mess with the reservation and cancel the flight than just no-show, and to request a refund online for taxes a couple of weeks after travel. I (somewhat surprisingly) received a refund without any issue.
The problem that could arise from
not dropping the CLT-NYC segment is that in the event of IRROPS involving the flight from Central America to CLT, AA could elect to re-route the passenger from his origination city to NYC without routing him via CLT!
