The third party sites work quite well (for me at least). I rarely book on Aegean and the site I use is usually 3 or 4 Euro cheaper anyway.
But this is dangerous too. One OTA that is famously selling tickets under the airline price is Travelplanet24 / Tripsta. However they issued my Aegean itinerary on Olympic Air stock. This means that upgrading the flight using a voucher becomes impossible.
