Again, it's not the positioning of the windows but the size of the floors that affect light. If you move the windows towards the floors there would be no effect. But if you need more floorspace, you have to extend the floors: some internal points become further from the edge of the opaque structure and therefore lose light (or you increase ceiling height to compensate).
