Sounds like property wanted to make sure only folks that checked in were staying in the room? If so OP should have clarified to the property what the other guests were doing in the room such as showering, taking a nap etc.

Maybe hotel did not handle situation delicately but also can not see what they did wrong unless I missed something in the deluge of detail.
