I think there have been mixed reports about using GUCs/RUCs for a traveling companion on the same flights but not the same PNR. Examples would include one ticket for a business traveller being booked (in either business class or coach) through a corporate travel agency with a SO using a ticket purchased separately.
I actually asked a phone agent about this yesterday after booking an unrelated ticket. She replied that policy was as long as you both are on the flight, and are both using an upgrade instrument, it doesn't matter what the PNR situation is. When further asked about one on paid J, on the flight, upgrading another PNR in Y, she said if you ask when booking the paid J flight, they "try and do what they can to make exceptions." She implied that if you've already booked the paid J ticket and ask for a Y pax instrument upgrade it probably won't happen.
