If you have a corporate TA they will know you have upgraded even if you use Avios.
I have faced issues in the past from upgrading J to F with my own Avios and had to explain how I had done this (and that I wasn't expensing out of policy F travel).
Same here - except I was hauled in to ask how I got a transatlantic business class fare for £50 (WTP->CW) because that's how it appeared in the report from the TA.
They wanted to know what secret I knew to get fares that cheap.
