To my knowledge, they usually do charge the fee on LAXSFO because WN does not operate on that route. I just looked at the cheapest AA fare for SJCLAX ($114 7-day advance) on travelocity to see if things were different now and it looks like there still isn't a change fee. Here is the most relevant text:
CHANGES TO OTHER THAN THE ORIGINATING FLT
MAY BE MADE AT ANYTIME - VOL REROUTING IS NOT PERMITTED EXCEPT CHANGES TO DAY/ TIME PROVIDED - A/ THERE ARE NO CHANGES IN ORIGIN/ DEST/ STOPOVER POINTS - B/ THE CHANGES MEETS MIN/ MAX STAY PROVISIONS OF THE ORIGINAL FARE. C/ APPLICABLE INVENTORY FOR THE FARE TICKETED MUST BE AVAILABLE
It's possible that your fare had extra restrictions (was it a web special?), but I'd encourage you to look at your receipt if you still have it -- many AA employees do not know much about this.
