When you check in for flights, do you see your TT number in the OLCI system? In other words, is the number carrying over from your profile, to your reservation, to OLCI?
When HA started redirecting visitors from the old to the new/beta site, we noticed that no one's TT number carried over on our corporate site. All TT numbers had to be manually reinputted. We also noticed that there were some issues of TT numbers not carrying over from the profiles to reservations. I learned from this to always doublecheck that my TT number appears while doing OLCI. Haven't had any issues with Precheck since. There may be some issues too where a reservation was booked using the old site but using the new site to OLCi.
Your business partner getting Precheck without being a TT is odd, since the TSA should have discontinued any non-TTs from obtaining Precheck as of a few weeks ago. See: http://thepointsguy.com/2015/09/tsa-managed-inclusion-program/
