Another couple to throw into the mix:

- Ella's on Presidio and California. A local favorite, they do a very nice job.

- Nob Hill Grill on Hyde and Pine, across from St. Francis Hospital. A very ordinary looking coffee shop run by a delightful Pakistani guy (Mohan, but most people call him "Mo"). You can get bacon and eggs or really good chicken tikka.

I agree with both Doidge's on Union Street and especially Town's End on the Embarcadero as being good breakfast places.

Warning: waits for all these places can be long on the weekend.
