I am interested to book an PEY R class (upgradable) but cathaypacific.com only shows me the E class fare (non-upgradable).
I guess if not, then the only way would be to call there hotline for specific booking class?

If online, choose "Premium Economy Flex" instead of "Premium Economy Standard" for upgradable fares. I usually just ask my TA to book for me.

Try clicking the "Flexible" option for PEY. This will sometimes price with an R fare. Most often it is W though. Other than that, yes, you need to call CX and book or use an agent.
In my case, I check fare online before calling my TA. The "Flex" option online usually shows up as R (but perhaps because I have been looking for ex-US fares).
