Granted I haven't cut an air ticket in several years but it should not be a problem. All GDSs allow two airlines' flights on one PNR and they can easily be priced separately and the total cost is the sum. Interlining or not was not controlling. Whether airlines will still "protect" in the event or IROPs is a different story.
Second, there can still be connecting, or conjunction, fares which can be ticketed regardless of any bag interlining arrangements.
But, as mentioned, this may no longer be the case. Do we not have any active TAs on here?
