As long as this is on one ticket bought before the agreement ends, then you'll still get interline benefits. It only effects if you're on separate tickets, then they won't be able to interline even if you bought the tickets before. In that case you'll need to exit security, wait for bags, goto other airline checkin, drop bags, and reclear security. Nothing to really help expedite it, it is what it is.
