My November tier point run been re-routed since purchasing the ticket last week! Probably something to do with the new AA/US schedules. There are lots of these happening at the moment which, as you suggest, are likely related to the merger. i've had quite few myself.
My advice would be to firstly have a look at what other routings are available on aa.com for your travel date and see if there are any which would restore your original TP's. If you find something that fits the bill (which I would think is likely) have the details to hand when you call AA and ask that they make the change. I've found them normally very accommodating with this sort of thing.
