I can't answer the thru luggage question but can tell you that AA was very accommodating on the one occasion where I had 2 separate tickets (like you might) and a lengthy delay kept me from making the start of ticket #2. I just called the ExP line and they sorted things out for me... no problem. Not sure if status helped but they didn't hesitate to get me straightened out.
