I'd say the best option when factoring in time/cost/hassle would be public transport. DLR from LCY to Canning Town then go down the escalator to the Jubilee line platforms which will get you to Waterloo. A few escalators and a wee bit of a walk there, but only a few minutes from the Jubilee platforms to the main Waterloo station.
