You are splitting hair here. In their language, "關櫃"means they end check-in and they expect most passengers to have checked bags. So, if you check your bags last minute before the deadline, they won't make you sign a waiver.
Usually at the close of check in, there would not be a huge line of passengers unless something irregular has happened (e.g. HSR broke, highway jammed). Usually it involves few passengers running up in panic... I don't think any service industry in Taiwan would say "you are in line but have not gone through the process, so too bad".
True, this has happened to me in the US with WN and UA. Their systems are less forgiving.
