Depends on whose mistake it is - it would usually depend on how much revenue EK has received for the ticket. If it's a published fare that the OTA has resold incorrectly, then EK should have received the correct amount of money and would have no problem flying the passenger. It would be up to the OTA whether to eat the loss or refund the ticket. Depending on the relationship between EK and the OTA, the OTA could ask EK to do the cancelling for them and then the OTA would then sort out the client end.
If it's a mistake fare that EK has uploaded to OTAs for distribution then I would expect EK to refund those tickets through the OTAs (i.e. cancel them and notify the OTA) and issue credit notes to the OTAs for them to pass on to customers.
I think it was bookable on most OTA so it was likely Emirates mistake as long as I know either way am not too fused
