Thats the $54,000 question. If the OP has an early morning flight out of JFK on Delta (to LHR, LAX, SJU, whatever) then i'm sure Delta would be accomodating enough to get him where he needs to go. They've helped me plenty when i've had back to back tickets (a work flight ORD->LGA followed by a leisure trip the next morning JFK->SFO)

If he's book a separate ticket to fly Cathay Pacific to Hong Kong, El Al to Tel Aviv or TAM to Sao Paolo then you're probably going to be sol and be subject to a big change fee or possibly even a 24 hour delay since many of the long haul international routes are once a day.

But if you arrive in Newark at 1am, you should have no problem getting an Uber to JFK. Will be pricey but traffic wont be bad. DO NOT TRY A YELLOW CAB, DO NOT TRY THE SUPER SHUTTLE, DO NOT TRY NJ TRANSIT/LIRR AT THIS HOUR.
