Its not quite "Times Square" but Coliseum Books -- the one that used to be up near Columbus Circle -- just re-opened on 42nd, between Fifth and Sixth Avenues. Its one level, unlike the old location, and a bit smaller, but not a bad layout. Its certainly within walking distance from Times Square if you have some time.
