I have had difficulty adding money to a combined LIRR ticket/Metrocard after the ticket has been punched for the first LIRR ride.

I would plan on purchasing a pre-valued Metrocard from a merchant to avoid the new-card fee for the trip back. If you cannot find one at a Hudson News merchant upon your arrival at JFK, you can buy the LIRR/Metrocard combo at Jamaica Station, and then just find a Metrocard merchant for the return trip. As noted, there might be one in the JFK AirTrain terminal just past the fare gates. And there might even be one in Long Beach. Check the mta.info website for a Metrocard merchant locator.
