There is therefore no point linking the bookings.

And you are therefore wildly overthinking this. Just OLCI LHR-JNB as normal, and OLCI JNB-CPT as normal when it comes into range.

Except that both my understanding and experience of Comair's policy is that it will reaccommodate you if your delayed inbound was on BA.
