End September/Beginning October is actually a popular travel season in Europe for all the people which have no children in school. Most travel companies wouldn't rate it as high season but from my point of view it certainly is until end of October - at least for city trips, less for country side vacation.

Stockholm is just ridiculous expensive. Even the hostels are expensive in popular times. A couple of suggestions for "special hostels":

For you last night you could stay at the Jumbostay, a decomissioned 747-200. Pretty cool hostel, the rooms with shared bathrooms are affordable http://www.jumbostay.se/

It is just a 10 minute shuttle bus ride from Arlanda airport.

In the city look for Ånedin Hostel or Rygerfjord Hotel & Hostel

You most certainly won't find those at the regular hotels without booking a suite at $$$$. Better chances at AirBnB to find a place with two bathrooms and a dedicated living area.
