I suppose the other option would be having different block times depending on the day of the week but, I think that would look even weirder.
ATL-LGA and ATL-PHL have all kinds of different block times throughout each day and across days of the week.

A smart schedule planner will absolutely pad JFK departures quite a bit. More than once I've had our captain come on during taxi and say we're 382nd in line for takeoff, but we're still scheduled as on-time because they build 30-40 mins of taxi time into the schedules at JFK.
