Just for future help, I will post what I did.
If you opt for the AirTrain route, when you buy your Metrocard at the Jamaica AirTrain terminal, you should pay a total of $8.00. Select "New Metrocard," and enter the amount of
$7.00. (Metrocard purchases of $5.50 or more now add an 11% bonus, so paying $7.00 will yield $7.77 in fare value.) You will also be charged a $1.00 new-card fee, for a total cost of $8.00.
AirTrain costs $5.00, and the subway fare is $2.75, with a
free transfer to the Q70 Limited bus with Metrocard. So the $7.77 in fare value on your Metrocard will cover the $7.75 in total fare costs.
