For EVA agents in Taipei, you can pool if you ask nicely or play dumb when you check in together. I don't know if Jakarta uses EVA agents or contracted. Contracted will probably tell you you cannot pool and each passenger is entitled to 20 kg per bag (that's the standard policy).
