She thinks there was something wrong with the way the BAEC number was originally captured, so recommends getting it re-entered at each check-in.

What was (and still is) wrong is the way AA and BA systems communicate with each other. While I have never had problems with my BAEC number being communicated by BA to AA, for the past year or even two if I buy travel on aa.com the FFP number is never automatically transferred for BA prime flights. However, once it is there I don't think you need to re-enter it every time you check in - the number should stick.
