Yup - that's exactly what web services said and I believe them. I'm just disappointed because Alaska can handle Alaska reservations with AA frequent flyer numbers attached to the Alaska reservation perfectly fine.

Does sound like something is missing here. I suggest you call WebServices and get them involved. They can look inside the database directly and see what's set. The reservations desk can only guess and many will make up rules to justify what's happening to get you to go away.
You're exactly right about reservations making things up. That's what they did. Didn't get a straight answer until I got forwarded to web services. Web services person was super nice and truthful at explaining the AA system limitations.
