Issues will come up from time to time. How companies handle these issues i the true sign if they value customers. AA has been missing that target more often lately. Avoiding US metal might be a bit rash. If it was a prevalent issue, FT would be down!
It may be the agent fell into a snake pit of other such issues and it's taking them time to work it out. A week's delay is long enough for something to be noted on the call. Call back in and ask for an update. Any chance you have any supporting evidence you made the trip? A receipt at AUS or PHX around flight time? If you're lucky you might find a CSR that would be willing to grant the mileage and let the investigation run its course.
