BA charge more quite simply because they can, it's not about what extra you get out of BA it's about what extra BA gets out of you. I suppose you are sort of subsidising the connecting traffic. If BA sold cheap seats for direct traffic then the seats may soon get filled up and they would lose out on some profitable connecting traffic.
