Check-in for transfer passengers
As a rule you do not need to check in again when transferring. If it should nevertheless be necessary to check in your luggage or liquids, please leave the transfer zone and pass through immigration into Switzerland. There are no check-in counters in the transfer zone.
Follow the signs „Exit Zurich/Baggage Claim“ and observe the entry and customs regulations. Then go to the check-in desks for your airline.
The OP is "legally" NOT a transfer passenger, and thus the "as a rule" says it all... He is arriving in Zurich, and his departure from Zurich is a different story. Of course, if he manages to check-in his luggage through, that's a different one, but if not, he does have to pick his stuff, go through customs and then proceed with checking the luggage again at EY's desk.
