Yes, you will most likely have to re-check your bags.

I don't think you really have any choice other then booking two different tickets, just make sure you leave plenty of time to connect as Aeroflot are a lot less liberal when it comes to missed flights compared to US carriers (you will not be able to board the next flight if you misconnect free of charge).
