I've been doing it for the past 10+ years, so either I've been lucky for over a decade or this is totally OK to do. My green card is under my chinese name, while my aeroplan account is under my anglicized name.

1. Book my tickets under my anglicized name (so I can earn my AQM).
2. SFO-YYZ -- show canadian passport at OLCI, check-in, gate, customs
3. YYZ-SFO -- show canadian passport at OLCI, check-in. Go through pre-clearance with my GC+TW passport, switch back to canadian passport at the gate.

I don't know about the other countries, but my TW passport has two name fields, romanized chinese name + also known as so maybe that's how I can get away with it.
I also have a TW passport but you should really be using your legal name as it could cause problems down the road. I'd recommend calling in Aeroplan to correct your name.

I have 3 passports/citizenships. I always use the one which Im entering the country with. So if I'm entering Canada, I use my Canadian passport, which is the info I put in when I check in.
