You are not uncommonly given two boarding passes on AA/US for the two legs, with the same flight number, but it credits as an end-to-end single credit in both BAEC and QFF. I've done this a number of times. Same flight number on the same day will mean one flight credit, regardless of the number of boarding passes you have (some US Airways flights have 4 or more legs with the same flight number).
