Are you trying city pairs that AA flies, rather than US? It could be that they simply stopped showing AA codeshares on US (ie, showing every US flight twice, once as US and once as an AA codeshare). Which would mean that if you were checking city pairs that have only US-operated flights between them, you would no longer see AA flights on those city pairs (especially if you chose to view nonstop only).
