So what you are saying is that if you buy a flight with a connection in between, the procedure is the same. You can only check in ONE SEGMENT at a time - when you arrive in MNL, you have to go through entry immigration (if required), pick up bags, check in again (get new boarding pass), drop bags, go through exit immigration (if required).
