Turns out all was fine in the end. The checkin guy(at 3.20am - very delayed flight) could not have been nicer about giving me my 4pm checkout when I gave him my gold number. No upgrade as hotel is full but the late checkout was all I really wanted.
Guess I was just unlucky with the person I spoke to earlier in the day who categorically said I wouldn't get gold benefits.
